San Francisco has ELEGANT, EXPENSIVE NEIGHBORHOODS WITH CORRESPONDINGLY EXPENSIVE HOTELS ! Try Lombard Street (full of smaller, overnight MOTELS) or even consider the East Bay and take BART into town (you really don't need a car, so long as you are with someone who knows their way around town -- San Francisco IS a walking kinda town).
Consider even all the way out by the AIRPORT (which is about twenty miles from downtown SF) -- they run specials all the time. Otherwise, the suburbs ARE CHEAPER, but you will need a car to get around.
Expensive: The Fairmont, Four Seasons, a whole SLEW OF THEM ! VERY NICE, THOUGH, AND OLD SF ELEGANCE !

South of Market (street) IN the City.
or on Lombard Street ---WEST of Van Ness...in the City.
or take BART (the speedtrain)...to the East Bay , and get a motel near the 880 freeway still in Oakland. "The Red Apple" is one, right near Quinn's Lighthouse on The Estuary.

I've found that Hotwire.com is always the cheapest for San Franciso.

I have found that yahoo travel is very helpful in finding nice and affordable hotels. you may wabnt to start there first. Or you can go to expedia.com and even hotels.com.
